One of my characters made Deacon yesterday/today.(Been offline all day)
She has moved to the estate of another house.
Why?
I didn't order it.

She was an acolyte and member of the Church. As such when the Deacon's position became available in her region she did her clerical duty and moved to the estate and became its Deacon.

But I upgraded my estates chapel so she would become a deacon at my estate. Or am I missing something?

You only have limited control over who the church puts to be your Deacon. As it happened, another estate also needed a Deacon. Joining the Clergy means being a bit subject to their whims. In terms of game effect, it doesn't stop you doing what you would do with her in any case. She can tithe for your house at the other estate, your Lord can tithe at your estate via your chapel and so on. Plus she is also effectively an emissary at the other estate for you. She is free to travel back to your estate and automatically gives up the Deacon title. She may then be elected to your estate but there's no guarantees on that. The only thing you can say for sure is for every Deacon vacancy the highest piety house with an acolyte will gain the job.
